When I want deliver a schematic without values or without references and values, I usually use [Template | Set Text Styles] dialog to disable [Visible] checkbox for Component ID or Component Value Style.
Actually, references or values of some components of schematic remain visible (are not hidden) after unchecked [Visible] parameter.

Thanks. The issue here is simple - Some of the parts have the reference set to be forced to be visible and not follow the Global Rules: Then you set the Global Text Styles to not be visible, the ones that are set to not follow the Global rules will remain. The fix is to tick Follow Global check box.
This applies to COMPONENT ID and COMPONENT VALUE in the above form.

If you open Proteus and pick a 42410-8312 in to a blank schematic, is the Follow Global check box ticked or unticked for 'Visible' ?

So by default it is correct, which means somehow it has been unchecked (probably by accident) on that project.
