There are dangers to doing this before export, not least that the PCB won't correspond to the schematic. In particular therefore, I would not recomment you try this with live netlisting switched on. You can't create a panel consisting of PCB's with different layer sets because the panel can only have one layer set.

Proteus has no way to know which pins should be connected together on the schematic.
